According to a rumor was Kojima himself who decided to cut mission 51. I always thought it was for budget reasons. But now this opens a lot of interesting questions.
I don't know what the source is (if you have it please share it) but apparently this was said by some ex-KJpro developer. I know Peeler said it multiple times, but nonody believed it thinking it was just him trying to defend this aspect of the game. Of course Kojima couldn't talk about it unfortunately. Let's talk about the possible reasons behind that choice. The source states that Kojima thought the mission ruined the pacing and themes of Chapter 2, and would have distracted the player from the ending. I have to agree. I hate the ignorance surrounding the topic of cut content, so many people think that "the game has no ending" because they think THIS is the ending. You have to be an idiot to think that Kingdom of the Flies is the ending. But I understand that it does have what people would normally expect from an ending. A huge boss fight, with an army against Sahelanthropus, a cliffhanger to MGS1... but TPP is just not that kind of game. It's not the kind of game that would end with a huge climax, and it doesn't in any way need to. Too many people didn't get it and still don't get it, and keep saying shit like "the game doesn't have an ending". So I agree that a mission like that goes against what Kojima wanted Chapter 2 to be. The problem is with it leaving that plot open... but was it really that important to begin with? We knew that Eli wasn't gonna die or get captured by Venom and Sahelanthropus was going to get scrapped anyway in favor of better technology (Sahelanthropus was useless after all). Eli's arc was actually complete. I didn't like him that much in the game, I think he was kind of a wasted potential, but mission 51 didn't bring anything more to the character. And I hated the fact that Mantis was able to cure from the parasite out of nowhere, that was kinda lazy and I'm glad it isn't in the game.
Another thing I want to talk about is that Miller theory that people talked about some time ago. I really like that theory, it does make the story more interesting and has actual solid basis. For people that aren't familiar to the theory, it's about Miller actually being the mastermind of the children's escape, in an attemp to use Eli against the real Big Boss. It would make sense that he would do that, even though it's a vey irrational thing to do (even from the standards of Kaz in this game), and there are hints at Kaz being up to some shady stuff he doesn't want Venom or Ocelot to know about (and no, it's not just about hamburgers). He has a personal unit that seems to respond only to him (it's a detail that I didn't catch at first, but the game does show Vemom being confused when he sees those soldiers for the first time, which is actually right after you rescue the Eli's child soldiers). We don't know what "Eyes on Kazhuira" meant. For many people it hints at cut content, but I seriously doubt it. If there was a chapter 3, I wouldn't see it working. All the major plot threads introduced in TPP are resolved by the end of the game, having a third chapter being just about this would be unthinkable. Also considering the structure of Chapter 2. It just wouldn't work. Of course some fans who didn't undestand anything about this game say that chapter 3 was about the real Big Boss, Gray Fox, Wolf, with a remake of MG1 and 2 and playable flashbacks of MGS3 (I'm over-exaggerating, but a lot of comments are along these lines). The title card will always remain a mistery, but even if it was cut we don't know the reasons. Mission 51 was cut, but seeing that we are starting to see the reasons behind it, maybe we should just worry about how much does the game work the way it is instead of pointing fingers at konami for cut content, whatever it's confirmed ot not.
